+1 on the vinyl garage coin flooring. I bought a roll of the 1/2” heavy duty rubber mat, cut out a precise mat and it was a heavy pain in the ass. Scrapped it.
I currently have 2 sets of stock carpet floor mats and 2 sets of stock all weather mats that I put a camping blanket with the cordura side up and edges tucked under the mats. Not ideal but works really well. When I get sick of that setup I’m buying a roll of the garage flooring and cutting a mat.

Regarding the floor covering, I'd frame out the bumps with 1X2 and then frame out the perimeter of the area in question similarly. put some ribs between the larger spans and cover the whole region with 1/4 plywood and then apply a waterproof covering like coin flooring, etc. Much lighter and less stinky then thick rubber. Did you have to build a spacer/riser for the truck bed to gain clearance over the cab, and/or over the bed rails?
For my 2006 Northstar popup + same body style F350, I first built a 2.5" riser -- but that gave only about 1-1.5" clearance over the lowest point on the roof. I pulled the riser apart and rebuilt it into a 4" riser, so bumped up the clearance to 2.5-3" over the cab. It looks a little odd over the bed rails now, with a bunch of clearance there, but no way around it.

Has anyone had experience building out a truck bed w/ canopy? Is it worth it? I'm seriously considering it but am a bit worried about how cramped it will be

I had a basic setup for a minute. 6'2 in a strictly 6 ft bed was annoying, but workable. If I were to do it over I would've built a 1/2 bunk so I could at least pretend to sit upright some times Problem with shells/canopy is that they're really poorly (not at all) insulated. Pro: not that much space to keep warm and kinda stealth.

Depends on what you plan to do with it, time of year, weather. For me it made sense, Less than 10 nights a year sleeping in it in mostly dry environments. I’m 6’4” and don’t have an issue in my 6’1” bed with a dog or 2.
You can save a lot of money doing a basic build and used that saved money on a hotel for when it’s stormy.
It was good for me to see i don’t actually car camp enough to justify spending money on something more expensive.

That Toyota is kind of awesome, actually. It's also a way better value than your average VW Vanagon Westfalia.
